In what was an Olympian-heavy field, Ginn and Dunkley-Smith powered home in a time of 6 minutes 47.68 seconds in near-perfect conditions, putting them in prime position ahead of the national selection trials in April.
They edged out Samuel Loch, one of 26 Beijing Olympians competing on Friday, and his partner Nick Purnell by 2.26 seconds at the West Lakes course.
In the women's pair it was double Olympian Sarah Tait and Phoebe Stanley who took the gold, clocking a time of 7:30.84 ahead of Kate Hornsey and Pauline Frasca.
Meanwhile, Olympic gold medallist David Crawshay won his fourth national title in the men's single scull.
Crawshay, who had previously won the title in 2005, 2007 and 2009, led home local favourites James McRae and Chris Morgan to win in a time of 7:08.17.
In the women's single scull Victorian Kim Crow won her first individual national title with an impressive victory over Kerry Hore (TAS) and Sally Kehoe (QLD), crossing the line in a time of 7:44.42, half a boat length clear of Hore.
